Max execution time exceeded crashes Apache webserver

I'm running a Php script on a dedicated LAMP server which imports data from an xml file and takes a long time, sometimes more than an hour. If the max_execution_time is exceeded this results in a server crash, http and SSH connectivity is lost. The only solution at the moment is to remotely reboot the server - and this actually always takes 2 reboots for some reason.

Any ideas please?
