If your organization is already connected by some VPN or MPLS, you could use the DFS (Distributed File System) of Windows Server 2003.
I not and you need to transfer data across the Internet in an encrypted way, VPN - PPTP might be the only way, if you don't wanna go for a 3rd party product.
A 3rd party FTP product which runs S-FTP, then take a look at GlobalScape's FTP server, I have some experience with that and it works fine.

Hello,
if you want to use purely microsoft, then i suggest that you set up a pptp link between the servers and then bind your ftp server to the local (pptp) address and send your transfers that way.
