Question about IIS 6.0 and ASP 1.1 and 2.0?

We are running IIS 6.0 on a Windows Server 2003 box and had been receiving some events like this: "It is not possible to run two different versions of ASP.NET in the same IIS process. Please use the IIS Administration Tool to reconfigure your server to run the application in a separate process."

I found this tool http://allegiance.chi-town.com/IisMetabaseAnalyzer.aspx and found that there were a few errors coming up. We have two AppPools configured, one for 1.1 and one for 2.0 . The errors were related to pages that were configured to run ASP 1.1 but using the wrong application pool. I corrected the errors found by the Metabase Analyzer and the events seemed to have stopped, but one popped up again about 2 days later. The metabase analyzer is no longer finding any mismatches.

My question is whether or not a virtual directory underneath a website can run different a version of ASP as long as that virtual directory is pointing to the correct Application Pool? Or should all subdirectories of a website in IIS be running the same ASP version. Any help is appreciated. Thanks.
