I have a website (wss 3.0) in a child domain. (wss.domain.local)
I have users and an ISA server in the primary domain (domain.local).
I need users in wss.domain.local to be able to authenticate when they access our ISA server in domain.local.

Yes it can me done by 3 methods.
1. Use LDAP Authentication on the listener and crate LDAP Server set for both domain and use Login expression to differentiate.
2. Use RADIUS Server set for authentication.
3. Make ISA Server part of the domain and it should be abl to authenticate users from both domains.

Do this test then.
Create a user set in the ISA Server and try to add a user from the child domain. see if it gives you any error messages.
The best and secure way will be using LDAP server for authentication. Crete Two LDAP Server set one for the Parent domain and one for chile domain. Use Login Expression to differentiate the LDAP Server set and it should work just fine.

Authenticate as in give access in a rule based on group membership or what is that you want do to?
Since a child domain will automatically be trusted there is no reason why ISA could not authenticate those users.
