I see where the port is listed, but I'm looking for the applications inside the website. The entire website is not SSL, but many apps therein use it.

Because there are many, my brain is small, and I want to be as thorough as possible, I'm afraid of missing some for my list. Is there a way in IIS to display all apps or directories using SSL?

If you click on Web Sites the right pane shows a break down of all your websites and the ports they use. If SSL are being used you can click in the grey header to filter them.
Each website with SSL will have a certificate which you can then view in the Website > Properties > Directory Security > View Certificate.
Hope this helps.
