How do I correct sharepoint randomly dropping user permissions

Hi All, we are running into a problem of user level permissions disappearing from folders within a sharepoint site.  They are still in the All People list and they still have permissions on other directories.  We have not found it to be tied to any group of users and it is random which directories they are dropping from.  I initially figured that something between IIS and SQL were not talking right, when I restarted IIS Admin the Web publishing service hung on stop.  I rebooted both the sharepoint server and the SQL server in a hope that something was just out of whack, but it seems that they were dropped in the database.  Any ideas why this would happen and how we can prevent it from happening again?  Our users did not report the problem for three days, at this point it will be faster to recreate the permissions than to revert to Mondays backup and re enter all of the data from this week.
