Transaction logs not being flushed after full backup

I have an Exchange 2007 RTM server and the transaction logs are not getting flushed after the backup. It used to flush the logs fine so not sure what has changed. The archive bit doesn't get reset which may be why they aren't getting flushed? My main backup software is Backup Exec 11d, the full backup is successful with no errors, it is set to run a Full - Using archive bit (reset archive bit) under General options and Full - Database & Logs (flush committed logs) under Exchange options.  The info stores are selected and the job runs successfully with no errors. I also ran a successfull full backup of just the info stores using NT Backup last night. Still the logs remain and they all have the archive bit still set.

Any ideas why the backup isn't resetting the archive bit (I have confirmed the log on account has permission) and why the transaction logs aren't getting flushed?
