it is becoming quite an annoyance
we have two citrix terminal servers and have had the user set the printer on both servers and the problem still re-appears

It is my understanding that this behavior is "by design" when dealing with redirected printers.
To quote Citrix in (http://support.citrix.com
"Since the session printers are created(connected) at log on time, and stay during runtime, they will be delete[d] during logoff. " ... The default setting cannot stick to a temporary printer.

This behavior is default but can be overridden in Citrix policies or in other settings on the server. Ideally you want to give users the power to control what (single) printer they have access to. I recommend only giving them one printer to reduce the drivers you expose to your server and to reduce the load of printer mapping at logon time (watch winlogon when you have a bunch of users sign in with 10 printers each). I train my users to log out, change local default printer, log back in. They feel in control.
I can give you some great scripts if you want to configure static printers but that is more work.

are you using redirected printers or printers installed locally on 2003 server?
It should be enough to not allow client printer redirection.
