I'd start with saving the .ica file. You can open that file in notepad to view the IP address/hostname of the Citrix server.

Users in our company need to access the Web Interface of a sister company at http://webinterface.sister
The sister company is on our global network too.
When users are on the network, they can connect to that Web Interface and launch applications without issue.
However, if a user is on the Internet and they use our VPN client to connect to the INternet, then they can connect fine to the WI, but when they launch an application they receive the message:
"There is no Citrix SSL server configured on the specified address"
Does anyone know what I need to fix? Is there any port we need to open?

So, would I be correct in saying that - when connected over VPN - it's possible to connect to the Web Interface server fine, the user cannot connect to the actual Presentation Server the application is published on...this is the reason for the error message?
Do you know how I can find out the names of the Presentation Servers? I'm not sure how to save the ICA file? Or do I need to speak to my Sister company's IT dept to find the name of all the PS servers?
And is the Presentation Server that the application is published on that the user can't reach, or the Zone Data Collector?
I would think the presentation server is what it can't reach.
The ICA file should have that information if you open it in notepad, but you may be able to find it out quicker.. if you can get into the web interface and right-click the application they can't connect to, and look at it's properties, that may help!

It sounds as if when connected via VPN, the Citrix server config is pointing to an internal IP address which isn't routable over the VPN.
You may have a routing issue, if you can find out what server name/ip address the vpn client is trying to reach, and configure a route for it from the vpn client's ip network range.
