Terminal Service Session not Disconnecting after Application Close Server 2000 SP4

Our Terminal Server, Windows Server 2000 SP4, automatically launches an application through the users profile when they log on.  When they close the application, rather than the TS session closing the user is stuck with a blank background.  The only way of closing this is to click on the X and close the window.
This server is set up in the same way as another TS, with the exception that this a brand new installation of 2000 with SP4 slipstreamed into it.
