site to site vpn communications drops program connections.

I have a site to site vpn setup and it intermittently drops application sessions.  The tunnel remains in place as far as I can tell but the applicaiton drops the session to the server momentarily and has to be restarted.  Doesn't happen all the time and I have not been able to see what causes the communication to stop.  Any advice on how I might troubleshoot this more efficienly.  I used contiunuous ping, tracert.  Captured packets from the workstation.  They have not provided much info.  Any ideas would be greatly appreciated.
