Can I clear the config's and recreate the zones on the Brocade 300?

Yes - set the domain ID of the Brocade switch so that it is numerically lower than the the McData and off you go. The switch with teh lowest domain ID becomes the principal switch in a fabric, and it controls the zoning. Since you already have active configs and each switch has a copy, there's no need to start from scratch.
Note that changing domain ID is disruptive to both teh switch and fabric - it will force a swicth reboot of the Brocade switch.
