It's limiting me to 2000 of 3500 items in a single folder.
The DNS-321 uses a PureFTP based Server and there are very little settings to change.
I've contacted DLINK tech support and they said they couldn't help me change this. I did however find a hidden folder on the unit that may contain the config files that I would need to change. The DDOS Range limit needs to be changed to allow for more than 2000 items to be gathered.
Anyone know of a way to get into this folder??

You can't change such limits. This is usually a limit imposed by the file-system used, and also the embedded OS of the NAS. The OS is usually also a legacy OS from the manufacturer, and as end-user you have no possibility to change the way it works. Apart from that it is better to not have too many files in a folder, as the more files you have in a folder the slower the navigation is.
If you wanted more control, you'd have to build your own NAS box using your own OS installation, maybe something based on Linux or freebsd.
