We have since turned that proxy setting off and removed it from all policy entries. However, the 8080 proxy still returns and our users have to uncheck the selection in Internet Explorer. Am I missing an area in Group Policy where these settings hide? Could there be a script file, unbeknownst to me, that could be overriding the policy? I have enabled the Disable caching of proxy scripts in Group Policy. Any ideas?

I couldn't think of any hidden scripts that would be adding those proxy settings back. If the users have to disable the proxy settings everytime they log in, then it is probably a setting from a GPO. If they only have to disable it once per computer, it might be a setting under the Default profile stored on the local computer.
You should check your AD layout and make sure that you don't have any other GPOs being applied to the user. Also check the GPO applied to the OU that holds the computer object, as you can also define the proxy settings from the Computer Configuration tab. You can use RSoP (Resultant Set of Policy, an MMC snapin) to check which settings are being applied to a specific user/computer combination and it will tell you from which GPO each setting is coming from.
