Windows Icons Don't Work After Malware Purge

I used Avira to clean up two client PC's that had massive infections from an infected email.  It was one of those that said "Your PC is infected.  Click here to fix."  You know what they did!!!

After Avira cleaned things up, both PC's are able to boot, but hardly any of the Windows icons work.  Invoking MSCONFIG doesn't work.  Whenever you click on and icon a Command Window pops up for a fraction of a second and that's it.  Internet Explorer works and I can do some limited file exploring with it as well as Internet access.  Putting in a Windows XP disk to attempt a repair resulted in a BSOD.

Can you do a System Restore to a point before they clicked on the Malware?
If not, what happens when they click the icons?

Oh, sorry, command window and that's it... :)
Failing the System Restore point, how about if you try to invoke an app from a command line? Does it let you know anything in the existing Command Prompt Window?
Is there anything in the Event Viewer to correspond to the attempted launch?
I would also suggest downloading and running MalwareBytes, possibly even in Safe Mode, to make sure things are completely clean.

it seems that this bugware is still taking control of your system...
I recommend that you download combofix, close all open applications .. Disable your antivirus and run Combofix from your Desktop...

After combofix finish scanning your Pc it might restart your PC to remove infection if found and delete all infected files as well as delete your restore points and re-create them again.

Please attach the CF log here for experts to have a look at, and surely after that your PC performance will get much better and you will have an access to MSconfig unless it's deleted.

Download Hijackthis too from www.hijackthis.de , Install and run it then scan and post the log here as well.

Can't run system restores and can't run most of the command line programs as well - such as MSCONFIG.  It appears that some of the uncleanable files were Windows dll's.

The malware is gone, it just destroyed a lot of Windows while it was present.

Will try the exe fix programs recommended.

I get the same thing as most of the other windows icons.  A command prompt type windows that lasts for a fraction of a second then disappears.  I can't get it to stay long enough to read anything.

Run Kaspersky online scanner on your system or download the tools that I recommended to you?

Download a Live CD version of Kaspersky scanner from here:

ftp://ftp.downloads1.kaspersky-labs.com/devbuilds/RescueDisk/

Burn the ISO as an image on a CD and boot your PC from it. Run the scanner and remove any infections that it finds. Then try to boot normally into your PC and see if it works properly now. You can also attempt repair again (hopefully this time it will work).

Connect the computer to an ethernet connection for Kaspersky to update its definitions.

pankusareen's suggestion resorted the icons.  moh10ly's suggestion indirectly lead to the MalwareBytes tool that found the remaining malware
