From my small understanding while speaking to KAV support, Kaspersky Anti-Virus for Windows Servers Enterprise Edition is basically for Cluster Servers.
Also before KAV MP4 came out, Enterprise edition had to be installed for protection on Windows 2008 x86 and x64.
Personally I would stick with the Kaspersky Anti-Virus for Windows Servers. It's easier to use, maintain and keep track of. You will need to create more policies in the Admin Kit for the enterprise edition.
Unless you are using clustered servers, stay with the standard server package.
