How was the watermark added? If you used a tool like stores the watermark as "marked content", it's relatively easy to remove it. You can for example use Acrobat 6 and select the "View>Navigation Tabs>Content" menu item to display the content pane. This allows you to go from page to page and remove the watermark manually by looking for the marked content ID.
If that's not the case, you can still use the same tool and look for the actual string and remove that.
Or, you can select the Object touchup tool and click on every occurance of the watermark on a page.
These manual methods have one serious drawback: They are very slow and labor intensive...
With a tool like Enfocus PitStop Professional you can write an action script that searches for text in a certain font, of a certain size and removes it automatically. You can download a 30 day evaluation copy of PitStop at http://www.enfocus.com
If you are really desperate and none of the other methods work, you can write (or have somebody write) an Acrobat plug-in that searches and deletes these watermarks.
