I've run into this before and fixed it by removing both and putting reader 8 on the machine first and then putting 6.0 acrobat on afterwards. I don't know if this will always fix it, but it worked for the problem I experienced with the two fighting. Also, make sure acrotray.exe is running all the time since you are trying to open pdfs from the browser. If it isn't loading and staying in memory, it can't open them at times.
