You could use something like StoneEdge Order Manager. You can import your orders from you shopping cart and they would be put into a backordered status. Then the program can create a PO and automatically send purchase information to your vendor based on what you are in need of.
There is a bit of a learning curve with this software, but I've been using if for about 4 years and it has save us alot of man hours doing it manually.

A couple of years ago, a customer had the Comersus cart and I helped them to locate a developer to email the vendor when an order was placed for their product. The vendor was OK with just the email so this probably might work or might not work - how does the vendor want you to place an order with them?
You could probably get Comersus, CandyPress, or MetaLinks, and then have a developer add this feature. You would need to know if the vendor is OK with an email or if they want you to upload some sort of file. Does this vendor do this for other users? If so, have you asked the vendor what they might use?
