It really all depends on what country you are in. And your volume. If you are in the United States and expect to do more than $1,000 a month, you might consider a merchant account (in conjunction with Paypal.
Of course, you will possibly also want to limit the downloads for the user as well. That way, it does not get posted on the warez sites (even though the book itself might be posted unfortunately).
Paypal can easily be set up using their IPN as well. It also depends on what your ebook is about as well as your client based. If the book is geared toward corporate America, I do not really recommend Paypal. 2CO also might be an option as well. It is another third party processor - a little more expensive, but you do not have to worry about low volume.

coreybryant will give you the best advice, but here's my take on it. If you're doing credit cards, you need a) secure transactions on your website, b) a way to pass the info on to a merchant services account that c) communicates with your customers home bank and transfers the money to your account. Although PayPal takes a bigger bite, it's an easy way to get your feet wet while you get the rest of it set up. Your local bank may help with merchant services but you'll find a host of other places that will too. You can check with whoever is doing your web hosting. I don't know if you're in the US, but CostCo has an arrangement with Nova that provides merchant services at relatively low cost for CostCo members.
