Java applet "FTP IO Exception" error

Background:

The website I am having trouble with has a Java Applet built into it. The applet allows an FTP connection through a Java interface to allow the modification and uploading of web content.

Problem:

The problem occurs on this network which sits behind an ISA 2004 firewall. FTP ports 21, 20 are open on both ISA and Modem. I can FTP to the site via command line fine.  
When I click connect in the java applet I am prompted for authentication details (server name, username, password, FTP directory). After clicking OK  I receive the error FTP IO Exception.

Replication:

I can replicate this issue behind our own network which is also sitting behind ISA 2000. However at home and other networks it connects fine through the applet.  I have been using Java 6 update 5, however have tried previous versions trying to fix this issue with no luck.

Ive contacted the web admin to ensure that the Java applet is connecting on the default ports 21,20 and I am told they are. I dont have access to the code so cant post that.

Im now looking at ISA as the cause of the issue but know thats a long bow to draw..

Any suggestions would be greatly appreciated!
