Because of the way the system is set up, the most important variable in this equation is you. how to add google analytics to track subfolders in website

I am trying to set up google analytics on a website that I have access to. This is a large site and I only have access to a small part of it. But I would like to track the part that I do have access to.
The site is basically an extranet built on sharepoint 2003 which is password protected.
I can only install the tracking javascript by inserting it into a page via a webpart, which means that this code will call and execute on the page itself.
I cannot add the tracking code to the root level of the domain I can only add it to a section that I control with a subfolder of the site structure.
https://sitedomain.com/firstsubfolder/mysubfolder
every time I try and set up the tracking I set https://sitedomain.com/firstsubfolder/mysubfolder as my site then add the code to https://sitedomain.com/firstsubfolder/mysubfolder/default.aspx
But google anaylitics keeps stating that the tracking code is not installed.
How do I get this to work.
