How do i update my website which is hosted on IIS 6.0 without getting any overwrite issues in the inetpub folder

Hi all may you please help me i have a website which is hosted on IIS 6.0, recently i have been having problems updated the website. I usually update the website by overwriting my old website files, but recently when i do this i notice that only some of my updates are actually on the website, the website is not built properly as if im missing html code, sometimes the updates simply dont take effect as if the files where not overwritten, and the only way i get around this is to create a new folder for my website in the inetpub folder and then i can copy my new files. From there on i have to change my Home directory in IIS to point to this new folder.....is there anyone that can help me with this as this is a pain. thank you.
