When a user triggers addGamerTagClick it calls the addGamerTag method which returns a Struct object back to the addGamerTagSuccess function. The addGamerTagSuccess function set's the returned message and then triggers the startUpdatingPics function which calls the updateImages method in the cfc. The problem I'm having is that the addGamerTagSuccess function waits for the startUpdatingPics function to finish before it sets the output.innerhtml. Why is this, how can I make it set the innerhtml and then call the startUpdatingPics function?

In your case, the "instance2.updateImages" must use synchronic request of XMLHttpRequest, so the browser will be freezed for waiting the the response, and then because of some render mechanism problem, the innerHTML was rendered after the images.
So you should change it to asynchronic request with setTimeout or set some options with your ajax object "proxy".
