sending javascript variable to flex

From within javascript I have a popup which opens the flex bin-debug/main.html file.

How can I pass the value of a javascript variable (myVar) to the flex application so I can use the value of (myVar) on the initialization of my flex actionscript.

I found this reference

but what is MyFlexApp representing? is that just the name of the .swf file?
I want to have the flex application running inside that html (main.html) window that gets opened.
