When my program issues Query.Open with complex query to DBF tables (over BDE DBase driver) it seems to hang
for a while and does not refresh window after another program overlaps it untill query execution ends.
Is there any hint to make it correct ?

If you're using Delhi 2 or Delphi 3 it's possible to run query as tread. Delphi 3 has an example how to do this in Demos\DB\bkQuery directory . In 16 bit version it's not possible (or you have to rewrite TQuery component :) )
