Youcan run the agent from server but you should have access to run the agent on the server. You can select the document from the given choice while designing the agent or you can use script to update the documents on your own choice which I normally do.
Database can reside either on server or local w/s. The 2 thoughts come to me
1. Either you want to use in some automation i.e you will be accessing the documents on the same server or on another specified server. All these things can be done by script. You need to ensure just the access. Hope you will be well aware of that.
2. If you want to keep the agent on your local database but  you want to do some operation on server's database then you will have to write lotusscript or use @formula with its own limitation.Just FYI  agent resides with in Database itself.
