I had never done this until the other day, an this procedure seems to have worked.  Note that I didn't have any documents/programs that I wanted to keep, so you would have to back-up any of those.  Also note that I was doing the Win98 full install from a CD-ROM.  I saw that you can't get it to boot from the CD-ROM.  Here's what may help:
1.When you start up your computer, hit 'Delete' (or whatever key it says to hit to 'enter setup').
2. This should get you into your BIOS.  Look around under the different options for something that says '1st boot device' or something along those lines.  Set this to 'CD-ROM'
3. Make sure your Windows CD is in the CD-ROM drive.
4. Save and Exit.
5. The computer should restart, and boot from the CD-ROM.
Hope that solves your problem.
