How can I change Registry keys permissions on remote computers in batch operation (on several computers) ?

You won't be able to do this in a batch file, but you can do it by processing a logon script for the users with Kixstart.

but the users do not have administrators rights on their machines...

They don't require permissions, make the changes via policies which are implemented when the user logs on.
