OS not found after merging partitions.

Have (had) a dual-boot system with 2 hard drives. Used Partition Magic to merge 2 of the 3 partitions. PM takes the contents of the partition being moved and places it in a folder now located in the merged partition. Question: located in this new folder is the Win 98 OS. Now when I reboot it boots ONLY to Win2000 saying that no other OS can be found. What do I need to do to once again have the option of booting either Win2000 or Win98?
The current config is this: C:\ (contains Win2000)
                            D:\ (contains the folder E:
                                 which contains Win98)
