this program will read the states from a file and the transitions between the different states and then will generate a unique binary code or possibly a grey code for it.

what is your format for grey code, the file stream is a serial flow of bit, grey code are for paralel bits format(quartet,byte,word...).
so i don't realy understand your question, a simple way is to convert each 16 bits in the flow to an hex and a hex to a grey coded hex, you will obtain a pseudo grey coded flow of data .
