Is the linux server at a hosting company? You may have a firewall between you and the server.

try "telnet server 3306"

if you can connect, you can reach the server and your problem will be related to username/password issues... If not, a firewall is blocking the connection.

If you can connect, login as root on your mysql server and type flush privileges;
then try again to connect using username/pw.

the above command should be used whenever privileges are changed. Otherwise they stay stuck in some kind of buffer afaik...

Hope this helps
