TomCat comes with an XML parse called Xerces and an XSL processing engine called Xalan.  Normally you call it by writing servlets or JSP pages.  I have a PAQ that posted the code for doing an XSL transform inside a JSP page.  http://www.experts-exchange.com/Web/Web_Languages/XML/Q_11806358.html

Since your app is now running on IIS, are you using ASP?  TomCat uses JSP not ASP.  So if you want to port to TomCat, there are some tools that will help with the conversion:
http://www.netcoole.com/j-asp.htm,
http://www.diamondedge.com/products/Convert-ASP-to-JSP.html,
http://www.oracle.com/start/oracle9ias/intro.html?src=789329&Act=4
