MATLAB : set Path does not work anymore

For some reason MATLAB 6.5 now ignores all paths that I set either via menu Set Path or addpath command.
Has anyone had this problem ? I am running matlab 6.1 on the same machine (dont ask why, its a long story ..) and the MATLAB environment variable was deleted. However, adding an environment variable containing the path to matlab.exe doenst help either.

A grade for any answer that will help.

Thanks
