We're looking for a reporting tool to print out our AD permissions structure as well as a directory tree with all permissions for the HD's on our server(s) including shares and share permissions.

Does anyone know of such a program?

You can try if DumpSec from Somarsoft (http://www.somarsoft.com/), AccessEnum from Sysinternals (http://www.sysinternals.com/ntw2k/source/accessenum.shtml), and ShareEnum (http://www.sysinternals.com/ntw2k/source/shareenum.shtml) might work for your purposes.
