have you mounted your partitions with "acl"-options?
I have following fstab:
/dev/sda6       /var            ext3    defaults,acl    0       2

I have set up samba-3.0.4 with acls and there was some issues, i think I had to do:
right-click Properties->Security-->Advanced and add user accounts/groups from that window, NOT from that "security" tab.

This was quite confusing for windows-users so I had to change server to windows 2k :(
I don't know if samba 3.0.8 can do better with acl:s.
