programming linux gui applications

This is a question regarding creating a Linux GUI application.  If I create a gui app, would it be specific to a particular windowing manager, or could it be used with both GNOME and KDE?  For instance I know that the program kdevelop requires KDE in order to run.  My question stems mainly from the fact that I don't understand the Linux windowing system at all.  How does KDE or GNOME relate to XWindows.  How does xorg fit into this (I know I am running xorg on my computer).

xorg was formerly known as Xfree86 (and a long time ago, X386). If you ls -l /usr/X11R6/bin/X you will see it is a symbolic link to xorg. In other words, xorg is X, the bottom-level server for X windows.
As far as a GUI is concerned, it's just a client of X. You link it with whatever libraries the toolkit you use requires. Personally I use Tcl/Tk. Linux "make xconfig" used Tcl/Tk until 2.6, which uses Qt. As you mention, there are toolkits associated with Gnome & KDE. These last 2 are what is now called "desktops", i.e. in yesterday's terminology they are window managers. Once you have a running app, it should work with any window manager.

You can use Java , Qt , Glade etc to create  beautiful and  reliable gui .

It will work in  kde and gnome .
