Autoarchive Sending A Message To Another User

My company is using POP3 in OL2000 to access their email from Swishmail. When I try to autoarchive emails on Client A, another client in house, Client B, is getting an email notification saying that a message has been deleted on Client A.
1. I am not deleting the emails- only autoarchiving them
2. These are the only two users in the domain that this is happening to, so far
3. To my knowledge (I inheirited the IT position) there is no other connection between the two inboxes, besides this issue.
The notifications only appear to be sent when an email was sent from Client B to Client A, or when Client A was CCed on an email sent from Client B. Hopefully that makes some sense.
