Deleting a Windows 2000 install

After picking up a fairly serious virus, I installed a new version of Windows 2000 in parrellel with the existing installation - in order to boot up the system and save essential data files. I now want to delete the original (virus infected) OS. Is it just a case of booting up the system using the new version and deleting the old WINNT folder?
