sound like it yes, you can avoid that shutdown message by running cmd from the run menu and typing shutdown -a, this will abort the shutdown<br />

what spyware tools do you have installed, i would run ms antispyware in safe mode and see what it finds and fixes<br />

if your scans still show clean, run sfc /scannow and see if that replaces your corrupted files
