you must connect to them or open a webpage linking to them.
Here an example to send a Post.
http://javaalmanac.com/egs/java.net/Post.html

To open a window you can use the JSObject of browser. And call a window.open.....

Those who've got their act together should be providing secure web services, which you could connect to using Axis

It depends  on which Payment Gateway you are using.
Most of the payment gateways provide developer SDK for different programming
languages including java.
They also provide sample files about how to perform the transactions.
 
 For instance Authorize.Net is one of the payment gateway.
 http://developer.authorize.net/faqs/
 With Authorize.Net it doesn't matter what platform or development language you use as
 long can emulate an HTML form POST using Secure Sockets Layer (SSL).
