I am looking for a free preferrably or cheap shopping cart/Affiliate program system that works in association of selling downloadable content  such as a pdf. Something that will allow a user to select multiple ebooks, check out through paypal intigration and when they are done they are able to download those books that they bought. Also one that provides a good deal of reporting in the system.

Reporting is no biggy and I can add it later. any ideas?

Have you looked at osCommerce yet?
http://www.oscommerce.com/

The system supports selling both physical and digital goods and has a ton of contributed mods for things like PayPal integration.  It sounds like you have some experience with customizing/programming in PHP (since you said you could add your own reporting), so this might get you off to a great start.  The best part is that it's open source and widely supported :)

Hope this helps!

I have looked at it before but I don't remember it having an affiliate purchasing system in it. Have they added that?

I don't think it's built directly into the basic osCommerce system, but there are mods available for running your own affiliate program with an osCommerce-based store.

Take a look at their contributions page:
http://www.oscommerce.com/community/contributions

There you can find addons for affiliate programs, reporting, etc.

Here's one affiliate program mod that is listed as one of their top downloads (although it appears to be in ongoing development):
