At the favorite folders we can see the emails that have a flag mark. But those emails dissapear when the auto archive move the emails to the archive folder.

How can I set up that favorite folder to show not only the marked emails from the exchange mailbox, but also the marked emails from archive folder?

You will need to create a new search folder for the archived messages.

FILE - NEW - SEARCH FOLDER and define the search criteria.

Each search folder is only good for 1 specific location.
