Where does exchange 2003 store mail

I have Exchange 2003 on Win2003 and I am trying to find the mail folders.  I would like to use this info to keep an eye on mailbox sizes and also to know how much space will be recovered when I delete older mailboxes.

I can see all mailboxes and the sizes by using the Exchange System Manager.  Under Administrative Groups drill down until you see your mailboxes.

Found it.  Is there any good tool out there for managing the users mailboxes and alerting them to it's size.  Preferably a free tool?

ESM, Servers, <your server>, <your storage group>, Mailbox Store, Mailboxes.
That will show you the size and the number of items of each mailbox.

Also you can go to Mailbox Store properties and then, limits tab. Here you can specify the per user mailbox size limits and can apply the settings at the store level and enforce this on all mailboxes in that particular store.
These settings are also available per user basis, Active Directory Users & Computers - User properties - Exchange General - Storage Limits.
As you asked the alerting users to its size. warning limit will send a warning email to the user.
