Baseline Security analyzer and microsoft updates

I ran baseline security analyzer on a Windows 2000 server and it found a number of security patches needed, example: SQL server/MSDE critical update needed.  I've got auto updates running, and when I go to microsoft.com/security it says there are no critical updates, whether I do express or custom option.  So how to keep automatically updated on the non-Windows updates and not have to do this manually all the time?

sql and msde are not patched using the winodwsupdate site. you need to take the Q document and or the KB number from the MSBA scan and search the MS site for the specific update required by MSBA to mitigate the vulnerability.
The updates can be found here:
http://msdn.microsoft.com/data/downloads/updates/default.aspx
http://www.microsoft.com/downloads/details.aspx?familyid=413744d1-a0bc-479f-bafa-e4b278eb9147&displaylang=en

To Automatically update most MS patches you can us WUS:
http://www.microsoft.com/windowsserversystem/updateservices/default.mspx

Make sure the automatic update on your properties of my computer is activated. The choices of installation are based on your taste.
