What kind of controller is the SATA drive connected to?  If the controller doesn't support hot-swap, then this is not surprising.  You would either need a SATA controller that supports Hot swap or possibly another device.
Your backup solution doesnt seem at all practical.  You're better off using a usb attached drive.  Make sure you have USB2, make sure you purchase a drive enclosure that is able to be opened, and you're done.  simple as that.

This has to be either a USB or Hotswap SATA drive, because otherwise you would never replace any other kind of drive with the server running.  If it's USB, you need to be sure that you formatted the drive while it was connected to this server.  You will have problems if the drive was initialized and formatted on another machine and then attached to the server for backup purposes.

If it's a hotswap drive, and you are having to reboot, you need to check the drivers for your controller and be sure they are correct and current.
