Customizong OWA

Is there a way to customize OWA so that messages will appear in the same window instead of the pop up window.?
Registry perhaps?

The simple rule with OWA is what you see is what you get.
Significant changes such as the one you have outlined are just not possible. Remember this is all web code, not an application where you can tweak something.

Can something be done in IE to specify only open in the same window?

Not that I am aware of.
If you are having problems with popup blockers then you need to review the blocker as most of the modern blockers shouldn't have a problem with Exchange.

The core behaviour of OWA cannot be changed.

If you use the 'Basic' OWA interface, then everything will appear in a single window.  If you use Forms-based Authentication, then you can select the Basic interface when you log in.  If you don't use FBA, then you will need to force the Basic GUI by using Segmentation to disable the so-called 'Rich' client:
