I have setup a new domain server  with the net BIOS name ECSEDOM and the FQDN   wich was suppose of ecseonline.com but some how in active directory I am seeeing the FQDN as servername.ecsedom.ecseonline.com and the domain is ecsedom.ecseonline.com.

my question is how can I change the domain name to be just ecseonline.com with the netBOIS  name  ECSEDOM without to much grief.

With Windows 2000, that's only possible by demoting and recreating the domain, using an NT4 DC as temporary account storage; so this is only possible if your domain is still running in mixed mode.
How to Rename the DNS Name of a Windows 2000 Domain

Other than that (or recreating the domain from scratch), your only other chance is to upgrade to W2k3, and then do the rename:

Since you seem to just have created this domain, the easiest way is probably to demote, remove the incorrect zones from DNS, then repromote.
