We currently use Ghost to image our machines.  Our main images are already made in Ghost.  However, we need to set up a group of computers with our current image, but we need a second partition.  Is there anyway to automate this?

Use R-Drive Image.
It's much cheaper than ghost and much nicer.
You can create command line scripts to backup and restore partitions

Alternatively you could configure ghost to restore two images, after changing the size of your image to allow space for the second partition's image?
