We need to restrict a single user from accessing the Remote Desktop via Remote Web Workplace over the internet but still allow them access to the OWA. I tried setting Dial In to Deny Access for the user but they can still connect using Remote Web Workplace.

Thanks

From Server Management Console on the SBS Server,

Click on "Security Groups" on the left pane,

On the Right pane  Right Click on "Remote Web Workplace Users" then click on properties ,
then click on members and remove the user.

That will work but the best way to do this is for you to create a few user template.
This way user assignment will be right from the start.
